I have turned off the feature that allows deleted messages to be stored for XX days and it appears that the #deleted folders in each users root are still full of messages. Is there not a process that cleans these up? Or do I need to manually?

Manually. Situations would arise where an admin might need to temporarily disable that option for a period of time, but they do not want to have the folders automatically removed.
