I had to reindex my calendar file on the server and now all the colors have disappeared, what can be done to get this back and did reindexing them cause this to happen

Do you mean re-index by removing the index.fld file from your store folder? I believe there are a number of features stored in that and the other .fld files on the server, so delete with caution. If you have a backup, I'd restore.

I was told to rename it to index.bad and it would rebuild itself.

Reindexing may loose message (appointment, task, etc.) 'flags' such as read/unread status, flags, or colors, etc. This is a known thing, albeit it doesn't happen often. I think it is mentioned in the KB article descibing how to reindex.

Renaming to index.bad is indeed the way to do it. KMS will try to recover meta-data from the index.bad file. (Thus, you should name it precisely index.bad and not index.old or something like that.) But there are no guarantees, as you've just experienced.
