Is there a way to start POP3 polling explicitly i.e. using the adminstration interface ? I could not detect it.

This option existed in winroute's pro 4.x mail server. It was quite handy when testing some problem. Currently the the only way I know ist to wait for the next schedule. Of course the schedule can be set to 1 Minute - but not all POP3 servers like to be queried such often. So you have to change ist up and down ...

sorry to sound ignorant. But what benefit does download pop3 do anyway? For example, if im connecting to another pop3 server to download email, how will i route those domains to the ones I have on my local mail server?

Are you asking how you configure the mail sorting? If so then this is done on the Sorting Rules tab. Make sure you include the domain name in the sorting address.
