We have about 200 users on Apple mail and we want to migrate everyone to kerio. Is there a best-practice for doing this, other then having end users drag and drop email into the kerio mailbox? Any way to do this on the server side? I saw migration tools on the kerio website, but nothing mentioned apple mail...

I've done many of these migrations and the best way is to first have users organize their email and go through to delete as much as they can.

Then use either imapcopy or imapsync to sync the two servers together. It will take a while, depending upon how much email needs to move, but all flags should be preserved between servers.
