I have a Kerio Mail Server running on server that is NOT part of any domain. If I make this server join a domain will this affect the Kerio Mail Server configuration?

No. Membership in a domain allows user authentication from AD. If you're using KMS internal user database, nothing happens.

If you are just joining the Windows part of the server to the domain and you don't have any users mapped to AD, then it should have no effect on the Kerio server.
