is there any way to have a mbox store encrypted? I don't want domain admin to see all messages just opening .eml files

Encrypting the files onto the 'physical' store drive is not possible, KMS doesn't have such a mechanism. It is a nice idea though. For those needing extra security and willing to spend CPU cycles on it, it would be a good feature. Same would apply to encrypting the backup.

That said: Windows has it's own encryption and access rights built in into the file system. Couldn't you leverage that? Take away the admin's right to the store folder? He doesn't need to be able to go there, only the server itself needs to have access. (Please note that for some mail server admin tasks you do need access to the soter, for example to force folder re-indexing.)

Be careful though setting/removing access rights, can get ugly.
