My customer is running Kerio Mailserver and over the last few days a few emails have simply been disappearing.
In this instance Kerio has download the customers email from a POP3 account and is simply delivering it to his user account.
Looking in the log file the email seems to have been delivered but it never turned up in the customer's outlook.
He has received email from the sender before and after the missing email.

An extract of the log file (sender and recipients emails have been changed for posting)

[11/Dec/2009 10:30:12] Recv: Queue-ID: 4b218484-0000186b, Service: POP3, From: <sender@sender.com>, To: <recipient@recipient.com>, Size: 59344, server mail.server.com, user recipient, mailbox recipient<_at_>recipient.com
[11/Dec/2009 10:30:12] POP3 download: 1 message (59344 bytes) downloaded from server mail.server.com, with username recipient
[11/Dec/2009 10:30:14] Sent: Queue-ID: 4b218484-0000186b, Recipient: <recipient<_at_>recipient.com>, Result: delivered, Status: 2.0.0

The above is the only reference I can find in any of the log files. The email is not in the users junk email client or server side. As far as I can tell it is not in the folders on the server. It has vanished.

Server info
Kerio Mailserver 6.2.1 build 1663
OS: Windows Server 2000 SP4
Antivirus: Symantec Corp Edition 9.0.0.338

Workstation
OS: XP PRO
Email Client: Outlook 2007 (12.0.4518.1014)
Connection to server via POP3

Does anyone have any thoughts on what happened to this email or if I can track it down?

No it does not appear in the webmail inbox or junk mail.He does not have any rules in the Kerio setup or the Outlook to move the message either.

Am I correct that in fact two POP3 downloads are happening:

1) KMS is downloading the mails via POP3 from the ISP's mail server

2) Outlook is downloading the mails via POP3 from the KMS server

If that is the case, the problem must have happened on 1) because the mail doesn't appear in the users mailbox on KMS (Webmail doesn't show it).

I order to debug 1), in the debug log, switch on the "Remote Pop3 download" logging. Also post your settings and sorting rules in the POP3 download section of the admin console.

That is correct about the two POP3 downloads.

I have just turned up the logging for POP3 and will post the results when something interesting happens.
