We currently have a kerio server which users proxy through to get to the web. This has been working fine for a few months now but we want to replace our router with the kerio server and have it perform all the NAT, VPN, etc for our network.

However when I tried setting the kerio server as the clients gateway address and removing the poxy settings from their browsers they could get web access fine but nothing was filtered out.

Is there something i need to change to have the filtering back when using KWF as a gateway?

You have to understand the level at which OSI is the prohibition of access
Should show HTTP policy and Traffic policy.

Install Kerio. Give your Kerio Server with 2 ETH interfaces 2 Ip's ( one public ( ISP provided) and one private (network provided )
If you can;t use add rules manually try using the Kerio Wizard. It is very handy. With that you can understand how Kerio works with their traffic policy. Remember to change your clients gateways with the KWF Server IP and remove the proxy.

I've done all that. As i said the server works fine as a proxy but not when we tried to use it as a gateway.

We've since given up on kerio and moved on to another product.

Sorry to hear that. Because I'm pretty sure it can be caused by software conflict on the server.
Few simple troubleshooting steps could reveal it pretty quickly (enable debug logs, check whether the traffic is really routed through KWF etc.).
