We have this issue with everyone using Kerio. A few messages (most of them from 1 specific domain) are getting into the website mail system but they are not showing up in mail.app.

Anyone have any idea on what would cause this and/or how to fix this?

This could be a known Apple Mail problem of not displaying some emails with empty content-class email header. But is it hard to say without seeing the messages.
