We suffer flash files being sent to us by email.
Sophos cant scan them and reports file as corrupted.
Is this the case or a corrupted scanning engine?
Anyone else had this ?

I think it's not "corrupted" scanning engine. Is it possible send us example of such file or entire .eml message from store?
Try also enable antivirus module in debug log to see more. (Web Administration -> debug log -> right click to the log area -> Messages... -> enable antivirus debug module.
