I have an ubuntu-server with only kerio installed on it.
After an upgrade I got the following warning:

grub: warn: Sector 32 is already in use by FlexNet; avoiding it. This software may cause boot or other problems in future. Please ask its authors not to store data in the boot track.

Is this related to kerio connect server or can I wipe sector 32?

No, it is not related to Kerio Connect at all.
