The reasons cannot be shared, but I've been asked to restrict/block local email communications with our employees, while still allowing external email communication with our clients. Is there a way to do this in Kerio Connect?

In the upcoming 9.0 release you can create server side filters to accomplish such a policy. The preview (beta) is currently available here http://www.kerio.com/support/kerio-connect/betas

In 8.4.1. I will need to create a custom filter for every mailbox from webmail, correct?

Yes, but the user can log into the web client to remove the rule. I not sure that the current release has any feature that could meet your requirement. The upcoming version 9 has the most effective solution.
