After switching to iOS 9, we seem to have discovered a bug related to the Mail app and Exchange protocol. For a few versions now, Apple has incorporated a trick to remove duplicate emails from your inbox. If, for example you receive an email addressed directly to you (e.g. you@business.com) as well cc'ed to a group you're in (e.g. salesdepartment<_at_>business.com), Mail will do you a favor and silently delete one of the duplicate emails from your inbox. However, the silently deleted copy still seems to count toward the unread message count / badge indicator on the iOS home screen. We haven't figured out a workaround except to delete the email account entirely off the phone and add it again. I've reported it to apple.com/feedback, but it hasn't been fixed from 9.0 through 9.1. We're using Exchange protocol with Kerio mailserver 8.5.3. If you set up the account with IMAP this bug doesn't occur. Anyone else have this issue?

Well, I can confirm this is a change in iOS 9 (works ok with iOS 8 ). The same happens with Exchange server too when there are two emails with same Message-ID email headers.
So far the only workaround (except removing the account) is to go to Settings - Mail, Contacts, Calendars and switch off the "Email" option. Then switch it on back.
