Has this functionality disappeared in 9.0? In 8.x you could click the magnifying glass to add search filters for flagged, attachment, etc. On the demo server this does not seem to be the case, were these features removed? Or relocated? (If so where?)

No, it's still available there. Just click into the search box and press "Down arrow" key on your keyboard.

Hmm... is this something that only works in certain browsers? or is not present in the demo server? I tried in FF and Chrome and neither seems to show a list when pressing down arrow on https://connect.demo.kerio.com/webmail/#mail
Perhaps I'm doing something wrong? (I have all extensions removed, just in case some script was being blocked)

Try again. The full text search was disabled on the demo server. I've enabled it and now you can see the extended search options.
