I just went to http://www.kerio.com/how-to-buy to try to buy the new anti--spam upgrade

The price of the upgrade is $880 for 50 users, ~$17.50 per user.

Is that expected?

That doesn't sound right. It should be similar to the Sophos and ActiveSync extensions. Kerio partners should be able to find the "Price List" page within the partner portal to confirm pricing.

The price is currently $1.60 per user (Promotional price ends June 30). Perhaps your price calculation included software maintenance.

My software maintenance expires on 2016-10-01.

Does it do some kind or pro-rating for the next year?

It's possible. Did it show you the maintenance expiration date? The short answer is that the Kerio Anti-spam extension is $1.60 until June 30th and will go to the standard extension price of $2.00. If you need clarification please contact your Kerio sales representative.
