When installing the Kerio Outlook Connector and adding a Kerio email account with the autoconfig tool, existing email accounts in Outlook 2013 are being removed. Can this be avoided?

You can manually configure the Kerio accounts to avoid this happening.

The autoconfig tool creates a new profile for Outlook that only includes the Kerio Connect account. To configure manually in Outlook, click File. Select Account Settings. Click New. Select Other, and then select Kerio Connect (KOC Offline Edition). Click Next. Fill in the server address, email address, and password. Click retrieve info. If you filled in everything correctly, the user's email address and name will populate under User Information. Click OK. Quit and relaunch Outlook. This will preserve the other email accounts.
