I have a 2012R2 server running only Kerio Connect. MS System Center Endpoint Protection is its installed anti-virus software.

The other day something was caught in a loop and the CPU was maxed and Kerio connections were slow.

After rebooting and updating windows, I noticed that the MS Anti-Malware scanner was running everytime Kerio processed something even though I already had the Kerio folder excluded from scanning.

I realized there was another option to exclude files that certain processes touch, so I added all of Kerio's processes and that seems to have done the trick. The machine is still protected but it's not constantly running with Kerio now.
