I haven't done exactly this, but try the below, I believe this is what you want:

Add Domain 1 as a mail domain in kms. Add Domain 2 as either an alias for Domain 1 or as a separate mail Domain.

In AD Domains and Trusts -> Properties -> Add Domain 2 as a UPN Suffix for the domain.

In AD Users and Computers -> Users -> Edit the properties for the Domain 2 users -> Account Tab -> set the UPN suffix for their login (<userid><_at_>domain2), and set their email address for domain 2.

NOTE: If you just add Domain 2 as an alias for domain 1 and leave it, all users will be able to receive email sent to <userid> at either domain, however they will be sending as <userid><_at_><their_primary_mail_domain>.
